For just the weekend I like somewhere central, so usually stay at the City Square Motel at 65 Swanston St, Melbourne opposite the City Square (obviously), close to the shops, theatres, movies, clubs, restaurants, Queen Vic markets, city sites. The tram right outside the door goes to St Kilda for the best cakes and food, St Kilda markets, Luna Park, MCG and Southgate markets. To go to Lygon St for the best food and Telstra Dome, the tram is just around the corner. Brunswick St, Bridge Rd, Chapel St are all within easy tram reach too. The hotel itself is reasonably priced and relatively comfortable. I have stayed there a couple of times now.

Try the accommodation in Daylesford / Hepburn Spring. Not too far from Melbourne but enough distance to feel that you are on holiday. Great place itself and accomodation there are generally nice (though expensive!)

St Kilda and around Collins Street are great.
If you want a luxury backpacker check out Base Backpackers. It is seriously great!

If you want to shop and go to bars, stay in the city. I prefer St Kilda near the Pier.
